While this is all mere speculation, it is an interesting question.
But MGM would have had *nothing* to do with such a decision. They are only a distributor for the films. The films are actually produced by EON Productions, Ltd..
If any such decision came from the Bond production camp, it would have been from someone at EON -- most likely the costume director or the props department.
But my personal speculation is that Omega, after seeing which models sold the best after the watch appeared in Goldeneye, discovered that the automatic version sold better, so decided it would be a better choice to feature in the films.
