Your question intrigued me since I'm a polymer chemist who provides a lot of technical service to customers. I did some research, and I cannot find any chemicals that would degrade the sapphire crystal (other than hydrofluoric or phosphoric acid at about 800ºC, which is certainly not possible in your case). The crystal doesn't even melt below 2500ºC, and it has a porosity of zero, meaning virtually nothing can penetrate through it. It can be cut or scratched with a diamond or any other substance with a rating greater than 9 on the Moh's Scale of Hardness, but that's about it.
If you are sure these are actual chips and not just water spots (as other messages have suggested), I would suggest shipping the watch back to Omega for warranty repair. If your crystal did chip without having come into contact with a really hard substance like diamond, it must be a defective crystal.
