I have heard of jewellers putting scratches on the caseback when opening watches, but I have never heard of them scratching crystals, especially for jobs as simple as link removal/addition. Was the jeweller Authorized by Omega? If he was, then I think he needs to be reported to Omega for what he did - you may have some luck with Omega offering to replace your crystal if that is the case. If not, then you really can't do much about it because I doubt if he will accept liability for it.
He must have been removing your links while working on a concrete slab to mark your crystal - sapphire crystals really need some effort to mark the crystal.
Very annoying, but one you will have to put down to experience probably. I would do what you feel right - if you are that upset by the crystal (if it worries you every time you look at the watch) then it is probably worth replacing, but if you can live with it, wait until the watch needs a service.
