On my watch, I had it happen a few times: one because I knocked it around and something broke inside, another because the watchmaker didn't put it together right when it was being cleaned. If you can't get the hands to centre, you'll need to get them to crack it open and fix it. But even if you can get it to reset after a few 'zero-ings', something is still loose inside and you might want to get it checked anyway (anything loose inside is only going to damage something else inside).
As far as leaving the chrono running all the time, it shouldn't hurt your watch unless you smash it around a bit (which I don't generally recommend anyway).
